Section 3.4.1 of the programmers' manual contains:
[...]
The source packaging tools manage the changes between the original and
Debianised source using diff and patch. Turning the original source
tree as included in the .orig.tar.gz into the debianised source must
not involve any changes which cannot be handled by these
tools. Problematic changes which cause dpkg-source to halt with an
error when building the source package are:
(1) Adding or removing symbolic links, sockets or pipes.
(2) Changing the targets of symbolic links.
(3) Creating directories, other than debian.
(4) Changes to the contents of binary files.
[...]
However, dpkg-source does not actually halt with an error when
_building_ a source package that contradicts (3), but only when
_expanding_ a source package that contridicts (3).
Two requests:
* dpkg-source should be changed to generate an error if the source
directory has maintainer-created directories other than debian/,
rather than deferring the error to dpkg-source -x.
* The programmers' manual should make it clear whether the
restrictions on changes listed are intentional matters of policy, or
simply technical limitations of the current dpkg-source. If policy,
they should provide some sort of rationale so we can avoid arguing
about them over debian-devel.

to exist anymore.

I did go through the unpacking code and looked for conditions that can
cause dpkg-source to abort the unpacking. Then I've tried to add checks
for all of these conditions to dpkg-source -b (where at all possible).
I think the attached patch is appropriate to fix this bug.
