sshd_config.conf file modified in a way that apt requires manual intervention

When doing "apt update -y" in a script it requires manual intervention when it updates openssh. This is due to the way the config file is modified. Can this be changed so I, and others, can do a simple script with no manual intervention to update systems? As a potential solution, it looks like the default config file reads all .conf files from the directory "/etc/ssh/sshd_config.d".
