For the record I have just found the solution to this issue. Apparently multipart/signed messages were discarded. I can't remember that I have ever touched the content filtering section but pass_mime_types must be set to the following values to allow GPG signed messages. application/pkcs7-signature multipart/signed plus multipart/mixed multipart/alternative text/plain which already existed.
