You can add force-confold in /etc/dpkg/dpkg.cfg to prevent replacing of
changed conffiles with the new one from the package. After an upgrade
you must walk through /etc and check all *.dpkg-* files.

Outside of /etc, e.g. for files in /usr/bin this doesn't work. For this
you should put your files into /usr/local/bin.
