Are there any cases where it makes sense to mark files in
/etc/emacs/site-start.d/ and /etc/<flavour>/site-start.d/ as
conffiles?

Has anyone ever needed to modify one of the Emacs init files (besides
/etc/emacs/site-start.el)?

I think it's sufficient that /etc/emacs/site-start.el is a conffile.
Other Emacs init files shouldn't be marked as conffiles.

BTW, some packages create files in /etc/<flavour>/site-start.d/ in
their installation scripts which AFAIK makes it impossible to mark
these files as conffiles.
