Right.  My packages currently have branches named like this:

  deb/SRCPKG/d/RELEASE/master

e.g.

  deb/emacs25/d/sid/master
  deb/emacs25/d/jessie/master

etc.  And the version tags are

  deb/SRCPKG/v/VERSION

e.g.

  deb/emacs25/v/25.1+1
  deb/emacs25/v/25.1+1-1
  deb/emacs25/v/25.1+1-2

  deb/guile-2.2/v/2.2.2+1
  deb/guile-2.2/v/2.2.2+1-1

etc.

I currently use git-dpm, so the checked out tree is always the patched
source, with the patches that have been applied (as you might expect) in
debian/patches/.

git-dpm manages the patches as a temporary git branch, which you can see
if you're on say deb/emacs25/d/sid/master and you run "git-dpm
checkout-patched".  But there's no need to mess with git-dpm if you just
want to send patches.
