Bug#726398: I have a similar problem with the USB mouse.

I have a similar problem with the mouse
Mouse stops working after 2 seconds of inactivity. Scrolling and buttons at the same time continue to work. I clicked the button to "wake " the mouse.

gtt @ mercury: ~ $ uname-a
Linux mercury 3.11- 2 -amd64 # 1 SMP Debian 3.11.10-1 (2013-12-04) x86_64 GNU / Linux

I think the problem started after I installed the packages for acpi: acpi-support laptop-mode-tools laptop-detect. And  I see that similar problems only in people with laptops.
