Jup, exactly that would be the solution :-)
Splitting the config file IMHO doesn't make sense, but having GNOME
Software update the cache (which it already does in the background
sooner or later, actually...) will solve the problem.
As for the live-cd case, we (in Tanglu) just run apt update again
after installing all packages, which solves this issue for every
package shipping Apt configuration.
Having apt "do something" on it's own after a package installation
would not only be unexpected but also technically difficult to
implement correctly.

P.S: You might see issues with AppStream metadata right now because
appstream has a bug which causes metadata directories to be created
with too strict permissions - just noticed it on my Debian machine at
work, will fix it when I'm home.
